Universalness_F (BBa_K5086014) is an 18-nucleotide single-stranded DNA sequence with the fluorescent moiety FAM modified at the 3' end. Together with the corresponding quenching probe Universalness_Q(BBa_K5086016) it forms a set of reporter probes. When the target nucleic acid is absent, the reporter probes bring the distance between the fluorescent molecules and the quenching molecules closer due to the formation of a stable double-stranded structure, leading to fluorescence resonance energy transfer (FRET) and fluorescence quenching; when the target nucleic acid is present, the wt strand from the polymerase-mediated strand replacement hybridizes with the long DNA strand in the double-stranded probes through the toehold mediated strand substitution reaction, resulting in the formation of a thermodynamically more stable double-stranded structure, and at the same time competes the DNA short chain down, realizing fluorescence recovery and releasing fluorescence signals.
